Account not recognizing pro user

We have pbi pro users who are currently unable to access workspaces. They are receiveing the following error

"This feature is only available to users with a Power BI Pro license. Upgrade today to get access to collaborate with others and distribute content".

Also having issues with schedueled refreshes

I would suggest you double check if the user is a pro user. You can check it follow this document:

They are not showing as a pro user in this section or in 365 admin center, however they have been assigned a pro license in azure licenses directory.

Are those problematic users outside of the organization? 

If not, please go to O365 admin portal, and assign the Power BI Pro license for them then test again.
