Have a customer with Power BI Online, with a published "On Premise Data Gateway" sitting in local on-premise servers. They have an external 3rd party SQL server dataset we are try to add as new Data Source connected through this on premise gateway. Is this supported, or is the fact that the data source is not on-premise matter?

You can add external datasource to your on-premises gateway as long as firewall is allowed from the server on which your gateway is hosted to connected to 3rd party data source.
Try enabling firewall from your on-premises gateway server to external data source and the connect to data source.
Sql connector is there so it doesn't matter where your database is hosted as long as firewall is allowed from your on premise gateway server.
