I'm receiving some help desk issues from users who are seeing incorrect or blank data in their reports during a dataset refresh. I've tried recreating this issue in a test environment with no luck. The dataset takes about 15 minutes to refresh and the issues are coming in around that time. I've been told that Microsoft caches data and this shouldn't be happening. Is this true? What could cause the data anomolies and what's the best way to mitigate it?

It is recommended that you clear the report and page-level filters before refreshing, or you can try to republish the dataset to resolve it, If configured correctly, the append query will have no errors.

Do users have this questions with all datasets? Whether it can be displayed normally after the refresh is completed
It may be because the dataset has an append query causing a refresh error

The report displays correctly once the refresh is completed. The suggested link appears to be an issue even after the refresh is completed so I don't think it's the appended queries, unless you're saying the append function causes an issue during the refresh as well? I haven't seen issues reported with other datasets, but those datasets refresh considerably faster and aren't used as frequently.
Can you confirm that the user should not be experiencing blank values during a dataset refresh and that an append function could cause this during a refresh?
