I have published my report to powerbi.com. I am using Gateway to connect to on-prem data. When data is changed I get new data in desktop by refreshing a dataset. But on powerbi.com clicking refresh button:
doesn't do anything. What am I missing?

Your Gateway is not correctly configured. You need to verify if you can refresh the dataset through desktop, then use the same credentials (when connecting Desktop to the source) to set up the gateway and its cluster.

@aj1973 When I am on this screen:

I am not providing any credentials when I am connecting to my data. I am using DirectQuery

DirectQuery or Import mode is the same, doesn't matter.
Let's do this step by step
In your desktop can you refresh your report without a problem? if so then verify this
Then go to the workspace where you published the report and enter to your Gateway and verfiy that the Data source is added correctly:
Server name, Source and authentication methode need to be the same as the desktop
Once the connection is successful go to the Gateway settings connection and configure it to Map it to your data source settings
Finally verify the Data source credential
If all is good then your Gateway should be ready to go.

Do I have to add a data source to the dataset and map it?
I actually did and I got it working. I then published the same report to another workspace which created new entry in Reports and in Datassets of that workspace. However I did not add a data source to the new dataset. should I do it for every workspace?

@Markzolotoy , Are you clicking refesh button on report or dataset.
Refer on report is not same as desktop. You have refresh the dataset.
