I created a data group column on my report in desktop. In desktop everything works great. It works fine when I publish (intitially) and then when I refresh in the service, half the data groups are gone. If I refresh in the desktop app - no issue.

Just checking in to see if the issue is resolved.
As mentioned by @Greg_Deckler and @lbendlin, this could be due to the group column not evaluating correctly during refresh, or if any date filters are applied, especially those using relative dates, since the service uses UTC. Have you tried using calculated columns instead of the group feature.
If the issue still persists, we recommend raising a support ticket with Microsoft for further assistance.

Do you have any date filters applied? "today" means different things in the Power BI service (running on UTC) than it means on your desktop (running in your local timezone)
@crjackson By data group column I am assuming that you right-clicked a column in the Desktop and choose New Group, correct? Seems like it is not categorizing things correctly during the refresh. One thing you could try would be to create the column as a DAX calculated column instead of using the grouping feature. Otherwise, you will probably need to open a support ticket with Microsoft.
