Figured this out on my own. Writing a quick answer to help others in the future.
1. Within your Excel file, connect to the new BI dataset via the tab 'Power BI' and field 'Connect to Data'.
2. Go to each pivot table and update the source to the new BI dataset
3. You can now delete the old BI dataset.
