My client currently has 6 or so datasets on import mode refreshing at intervals throughout the day through an on-premise gateway.
The client is currently experiencing problems with the data at application end which is currently being looked at by the application vendor. However the data problems often cause the PowerBI data refreshes to fail. What I have noticed is that if a dataset fails more than 3 times PowerBI service disables the refresh schedule and then I have to go into each dataset and reenable each schedule. Is there anyway I can override this so that the refresh schedule is not disabled?

In your scenario, PowerBI service disabled means the refresh schedule is paused? I don't think PowerBI service disables after more than 3 times failure. Maybe be there is no efficient database connection or available gateway, or after two months of inactivity, scheduled refresh on your dataset is paused, please review the articles below.
