I have added an Excel file through the web data connection. It is published and when doing a manual refresh the data will update however the automated refreshing are not updating the data.
Has anyone experienced this and has a work around?

I use web connection to connect to an Excel file for a test, here are the results of my tests:
Both manual and scheduled refreshes were successful:
However, the effect of that refresh for the report is similar to a query cache refresh, but it shouldn't be exactly the same. I.e., I'm refreshing the cached data for the report's usage data, but the data used by the report is still the same cached data that was fetched during the last refresh, so if you need to see the latest data in the report after your scheduled refresh is over, you'll need to open the report and manually refresh the visual object once.
