Is anyone storing reports in SharePoint and have them associated with the Desktop Client correctly?

First, you would probably want the correct icon displayed:

Then you would need to roll out a Group Policy that did this:

Thank you sir! Both were already completed. The issue I am having is the group policy change updated IE but it seems to not be recognizing the files still. I was more wondering if it was just me or not and that seems to be the case. I will post an update if I figure it out.
Had another thought on this, make sure that you check the Document Library Settings, go to Advanced Settings and look at the property for Opening Documents in the Browser. This should be set to "Open in the client application"
The group policy setting should not update IE, it should update the computer (Windows system settings). Perhaps this is what you are saying but want to confirm since you mentioned IE. I do have this working on my machine. I have Desktop installed and when I open a PBIX file loaded into a SharePoint document library, it opens with Power BI Desktop application.
Now, I am using Windows 10 and SharePoint Online so not sure what your environment is like.
