Is there any other way to refresh the Semantic Model/Dataset when a column has been added or removed without downloading the file and opening using the desktop app? How do we refresh it in the service?

Do you have premium per user or premium capacity? If so you can connect to it with tabular editor 2 and fix the issue in the service.

Haven't played with it but you can also now enable model editing directly in the power bi service (setting in workspace settings). You may be able to fix it there but haven't tried.
