Let's say on Saturday evening I had a scheduled refresh of my dataset.
On Monday I come in, make some changes to my report (say, add a chart) and then publish.
Have I now overwritten my nicely scheduled dataset with whatever age of data I had in my PBIX?

Based on my test, it will not change the scheduled refresh after you republishing the pbix to PowerBI Service if you are still using the same dataset name.
It is easy to check that, you can check it from PowerBI Service after you republishing it.
