I initially created some reporting with the latest version of Power BI Desktop and then after deployment of Report Server, tried to deploy there and discovered the issue where an older version of Desktop was needed for deployment to Report Server. This led to me needing to recreate my report in the older version of Desktop, as several report components did not work in the older version of Desktop.
My concern is; if I now create the report in the older version of Desktop and deploy to the server, what happens when PBIRS is upgraded and Desktop is upgraded as well? Will I have the same issue? Or is PBIRS backward compatible to reporting created with all previous versions of Desktop?

As long as you use a supported version of Desktop that is optimized for Report Server and it is the same release or older you should be fine. PBIRS is backward compatible with older versions.
