If an organization had the M365 E5 licenses where every employee by default gets a Pro License, would it make any sense to get upgraded to Premium Capacity? Or would they essentially be double-paying?

I would like to add: even with a premium capacity, publishers need a pro license.
So for the pure viewers it is indeed in a way a double-paying. They wouldn't need the Pro license.
For the full picture, the question is which E5 features you need. The difference between E3 and E5 is more than Power BI Pro.
If you don't need the other things, you could think about E3 licenses, a premium capacity and additional Pro licenses only for the publishers.

You would not upgrade to Premium capacity for the basic ability to publish and consume reports but you might add Premium Capacity for access to features and capabilities that are not included in the Power BI Pro license like Paginated Reports, larger model sizes (400GB vs 1GB for Pro), more frequent dataset refresh (48/day vs 8/day for Pro).
