I have one workbook with 10 different queries, some of the queries are referenced off of other queries. Some are duplicated queries but filtered down to get the first and last record connected to a transaction.
Do I have to refresh the queries sequentially in order for the referenced queries to update correctly?

No. Refreshing Query1 will automatically trigger the refresh of whatever dependencies QueryA has. It's necessary to accomplish the refresh of QueryA and PQ will do it on its own (it wouldn't otherwise be able to generate a refreshed QueryA)
