We are currently developing an integration that will enable our users to pull and display their Power BI dashboards.
Does the capacity requirement apply to the account associated with our app, or Does it apply to the account of the organization that installs and uses our app?

It depends where you are using embedded capacity.
In my company we are fully using customers' architecture to embedd reports using their embedded workspaces.
It means that they will pay for solution.
Embedded workspace does not belong to account. It is created in Power BI environment and can be used by all users having accesses to your external app. Only thing is that every time while you are rending report, you are creating embedded token and to use it without limitations you have to be on embedded workspace,

To reformulate account A created an azure app
account B (our client) allows the app, to access their dashboards. (trough the oauth flow)
The app is owned by A, then generates embedtokens for dashboard belonging to B.
