As I tested, in matrix visual, if we set the conditional formatting to one field, which will cover very level in the matrix. Please see the following screenshot, I set the sales field as conditional formatting.
For example, you set the sales target in conditional formatting, sales target will show the specific format bafore and after you drill down. We are unable to only set one level's format.
If this is not what you want, please share your sample data for further analysis.
