Has anyone discovered an alternative to the Flow Map for visualising flight paths?
Originally i wasn't using Lat/Lon for Origin and Destination, but I have these values. Throwing these into the Flow Map doesn't work either unfortunately.

Not sure how I haven't stumbled onto this earlier - or found a post related to it. Route Map Visual.
It is no where as well presented as the flow map for the purpose I used it for - but it works!
It requires the Lat / Lon for Origin and Destination, and you can't change the map to be greyscale to make the lines 'pop', or create a different bubble colours to the line... at least from the initial 5 mintes of playing around i have done.

It is capable of mapping routes (even multi stop), as well as points and shapes, and comes with many options.

Thankyou for the heads up on this tool. I had a good look through, downloaded the sample (which kind of worked... it was still restricted by licence issues so i couldn;t see the full functionality) and it looks like a really powerful *paid* tool.
Ideally was chasing down a free to use option - Route Map Visual is free and for my specific purpose works well.
From now on, it can be used in Desktop without limitations. You will need a license to use it in Service though.

Could you let me know exactly what type of map customization you’re trying to achieve in Deneb (for example: custom shapes, layered maps, conditional colors, tooltips, or something else)?

I have the same problem, also tried the ArcGis map but the Standerd map only provides one location option.
Seems to me than a solution could be using R or python to create a custom visual for this, will let you know if i endup getting a solution.
