I have two unique datasets where I am trying to filter the second dataset using the column headers of the first dataset (year, month, location, date, line, shift). Whenever I create a relationship between the two datasets (may-to-many), the only data that filters correctly is the column header I used to create the relationship. All other filters do not effect the data.
How do I set up my relationships so that my data filters correctly on the 2nd data set? Any help is appreciated!

Having Many to Many relationships can produce unexpected and incorrect results if not used properly. I suggest, to avoid the M2M here, create seperate tables ( dimensions ) for fields that need be used for slicing and filetering. Create a calendar table. If line and shift are like header and details type, then between the tables you can create create one-to-many relationships otherwise, create separate dimension tables for them as well.
This should work for your calculations correctly.
