Is it possible to convert a matrix into a table.
I've used Matrix visual to pivot the data as per screenshot below.
I'd like to use these columns in a separate table.
If I can't convert the matrix into a table, then is there a way to reference the columns from a separate table?

can you please elaborate on you mean by you "loose" the pivoted values?
This is the nature of the table visual or in contrast the matrix visual.
But maybe activating "Show items with no data" resolves the issue you are facing:

I've got 2 tables.
Table 1 is standard table which I'm getting from Excel file, after which I've done some filtering on it.
Table 2 is also from a separate Excel file. I had to pivot it using Matrix visual to get the columns I needed.
I'd like to now call those pivoted columns into Table 1 and match it against each Agents.

I'm pretty sure that I miss some of the requirements you have to meet.
Why do you not "just" change the visual from Matrix to Table?
Mark the Matrix visual, then change the visualization type by selecting the Table visual from the the Visualizations pane.

I want to use the columns 'Auto logged Email' , 'Email', "Portal' etc from here onto another table
