Power Query Datasource Privacy Settings
Within paginated reports, I have a query where I am pulling data from sharepoint online and Azure SQL database. Within the power query editor, I can combine the data and get the data output just fine. When I try and render that report in power bi service it says I need to specify a privacy level for all connections. I have a privacy level defined for SQL but I can't find where that is supposed to be set to give one to the Sharepoint connection

According to your description, you want to set the data source privacy level on the service.
You can configure the privacy level of the data source on the power BI service (set to None, Public or Private) when setting up the gateway, or you can set the privacy level of the data source on the power desktop via the "Options and Settings" button.

Here is my test:
In Power BI Desktopin Power BI Service
After testing, the data source privacy level set in Desktop will not be passed to the service, so after you upload to the service, no matter whether you set the privacy level in ddektop or not, you have to reset it on the service, and set the privacy level of the data source in the gateway settings.
I also tested when a report contains multiple data sources (in mixed mode)
You need to configure multiple gateways for the report and set the data source privacy level separately.Therefore, you need to configure multiple gateways for the report while setting each privacy level on the service.
