How can I delete rows (by inserting the right code in the Advanced Editor) so that the rows of the table are deleted if a specific field has any of the values contained in another table's field?
Will that work when I hit refresh? As it will have to refresh the lookup table first before executing the deletion of the rows in the other table.

You can just use something like
Table.SelectRows(BaseTable, each <> fieldfromTheOtherTable)
to filter your base table. If you show a sample of both tables (please in text-tabular format) and include/explain the expected result we can get into the details
