The Unused Artifacts api (https://learn.microsoft.com/en-us/rest/api/power-bi/admin/groups-get-unused-artifacts-as-admin)
returns me a list including duplicated reports that have already been deleted.
Is there any way to fix this?

This API Returns a list of datasets, reports, and dashboards that have not been used within 30 days for the specified workspace. Is the deleted API you mentioned not yet more than 30 days old ?

I only have 1 dataset with this name in this specific workspace and it is actively being used. Yet, the api returns these. I think it is related to this problem: Power BI Search keeps showing deleted reports - Microsoft Fabric Community
