we have a custom visual popup with a link , but it asks users to confirm navigation to another site. Is there a way to disable the prompt/confirmation?

While your intentions are honourable, if this is left unchecked an author could easily use this functionality to insert a potentially malicious hyperlink. There's no real way to guarantee that your link is "safe" to Power BI and the end-user, and alerting the user that they are being navigated away from powerbi.com is Microsoft's choice on this particular piece of functionality.
I would suggest that if you want to get a more direct response around it, or you wish to suggest an improvement, then you could either create an idea for it or ask the team over on the Custom Visuals Development Discussion forum on this board. They regularly monitor that forum and typically don't visit the Developer forum.
