yes it is manual process to update all bookmarks, but the benifit is that you can control individually what each bookmark can do and can implement a variety of solutions.
it will totally depend on what functionality you want to achieve with the both layers of bookmarks.
you could consider changing any one layer of bookmarks, to page navigation (probably top level bookmark) as pages and use page navigation. if what you are trying to achieve is changing of visuals as final result.
if you expect any other functionality, then induvidually updating the bookmarks is the best.
Having said that, its worth a mention that as per the June 2024 update of power bi, there is new developer format (PBIR) which allows to bulk update. here you can play around with the json code for each bookmark, copy and paste it to replicate existing bookmarks.

Use bookmarks sparingly and when necessary. It is pretty high maintenance if you have too many of it. Alternatively, I would group the visuals so they're counted as a single object when bookmarking. You can use the selection pane to add a new visual to an existing group by adding it to that group.
