Hi,
I can upload the lastest file in Power Query with no issue, however how can I get the quries to refesh using the data from the new file?
My Power Query curently loads the new file and create table queries on each table from that spreadsheet, however when I re-fresh the query the new file is loaded ok but my table queries are still linked to the old file. How can I get them to look at the new file intsead of manually going into each quary and updating the source?

According to your description, it seems like you are trying to mapping current data model tables to new datasource, right?
If they have different data structures from previous tables, I think you need to enter to 'query editor' and manually update query table connection strings and cached table structure. (power query will cache old data structure in query steps, it will return an error message for 'not match key fields' if new data structure does not match with cached)
If they have same data structure, you only need to update connection string to mapping to new datasoruce. (it stored in query step 'source' )

Not sure how your question relates to your headline/subject.
Is the data source a file or a folder?
If it's file A and you want to change all your queries to file B click 'File' -> 'Options and settings' -> 'Data source settings'
choose the source you want to switch and click 'Change Source'.
