are you using a measure for the conditional formatting, then it's most likely that the mesure is not considering the moment when there is no 'single' member of the inner column available.
Please provide the measure that you are using for the conditional formatting.

I am not using any measure but instead deriving distinct count of values for a column to be populate in Values field of Matrix.
