In Power BI Desktop there is an option to "Include in report refresh" for a data query in Power Query Editor. (I have chosen to include 2 out of the 5 queries).
When publishing to Power BI Service, are these settings kept, or does the scheduled Refresh refresh
all the queries? Or do i need to set it up again?

"Include in report refresh" option only works for Power BI Desktop, it doesn't impact the refresh process in Power BI Service.
In Power BI Desktop, when you disable "Include in report refresh" option, data will not update in report view of Power BI Desktop after you click "Refresh" button in Desktop.

Based on my test, it is not possible to meet your requirement currently. You can come up a new idea about that and add your comments there to improve Power BI and make this feature coming sooner.

If that is the case, how do i limit the number of queries i refresh in Power BI Service? (In Power BI Desktop i limit it to 2 out of 5....I would like to do the same on the Service)
