Regardless of workspace we can no longer download the underlying pbix files from any report in the tenant. We recently updated one of the workspaces to power bi premium per user capacity, don't know if that might have caused it, but this affects non-premium workspaces too.

If the option is grayed out, it might be the datasets were created by old version of the Power BI Desktop or directly connect in the Power BI Service. If the option disappeared, it might be the admin has disable the download option in tannet setting.

There seems to be a bug that Microsoft will fix eventually, but here's a quick qorkaround until then: Reload the entire page, then you'll see the 'Download the .pbix file' icon enabled.
Was datasource refreshing when user tried to download .pbix?
Did you try downloading .pbix from Datasource tab?
It could be due to your PowerBI admin has disabled the export data option.
