My data is diffrent in the powerbi service than when it is update via desktop.

When you login to your service account, select your workspace and click on dataset. This is where you configure data refreshes. Chances are, your data has not been refreshed in the service.
Click on the '...' sprite (Under Actions) and select settings. Here, you can find the setting that lets you schedule data updates.
It was refreshed since being published. It is like the service is not taking my change to the joins that I made.

Do you mean your schedule refresh fails?
Could you give me more information to analyze the issue?
Such as:
error message,
whether you use a on-premises gateway or personal mode,
refresh from power bi desktop, then click on the "refresh now" button in service to see if it works nad what error it display.
