I have a report that works seemlesly and has a on-perm SQL data source and a Excel Online data source. While it was in development we had a DEV Gateway which had the On-Perm SQL Data Source defined and all the schdeuled refreshes worked great. When moving to production we created a PROD gateway and successfully defined the On-Perm SQL data source in there, but when trying to point the report to the PROD gateway we could not do so. After troubleshooting we noticed removing the On-Cloud Excel Online data source allowed for us to detect the PROD gateway on the service. Both DEV and PROD gateways are on a ALWAYS on machine and two differences that I saw are:
1.) DEV gateway was set up on the Feb Power BI Gateway release
2.) PROD gateway was set up on the April Power BI Gateway release
Lastly, the option of 'Allow user's cloud data sources to refresh through this gateway cluster. These cloud data sources do not need to be configured under this gateway cluster' on the Gateway Cluster Settings allows us to check the box but the option does stay/save and goes back to unchecked once the window is refreshed.

<-What does "ALWAYS" mean? Please check if the gateway service is running on servers.

<-Please check if the gateway and datasource server are in a network.

<-So you mean the Excel Online data source and SQL data source are in one report, right? Online Service refresh automatically so that you don't need to and can't configure a gateway for Excel Online data source.

<-Please install the latest version of on-premise data gateway.
