We have been provided with the Remote Login account to the application.

What are the different options available to connect Power BI with SAAS ?

• Now you want to let users upload their data directly from the website, but embedded does not support this , so these operations still need to be performed by returning to power bi.

I hope you referring how to connect your SaaS application data in Power BI to create reports. Please check below thread. You can use OData option to connect with your application.
