Hi there !
I am working on creating some dataflows gen2 as a part of a Lakehouse and it's going great, but I've noticed that in the queries where I bring in and use ' Include Relationship Columns ' , there is a 'Remove Columns' step added after publishing the dataflow which removes all the relationship columns that I might need.
As I understand this is the default behaviour, but is there any work around this in order to bring all the data in Power bi when connecting to the Lakehouse. I know I could expand straight away in the dataflow but I don't want to chose that option.

I'll just have to expand in the dataflow and manipulate the data before I publish it.

I am turning off the automatic setting setting just now and let it publish again. Hopefuly this will work.
I did try to remove the steps and save/publish, but they keep coming back.

Have you tried turning this off to see if that alleviates the problem.
According to the documentation, when the auto-hosting setting is turned on, Gen2 Data Streams automatically manages the mappings, including automatically updating or deleting the target table when the source table changes or is deleted. This may cause the system to automatically manage mappings between tables when you save this gen2 dataflow, resulting in some information as well as created MEASURES being deleted.
The Auto Managed Settings feature is turned on by default, you can try turning this button off to see if it alleviates the problem.

Please also try other possible suggestions, such as artificially removing the deletion action steps added by the system. If you can provide more detailed information (screenshots without sensitive data), it will help to solve the problem.
