Any advice here for the best practice on organizing reports in folders and managing access for a published report in Power BI Report Server.

There no officical best practice how organize reports in folders. You can organize reports in folders as you want (e.g. by company organization/teams or by purpose).
But good practice by me is:
-not setup(break) permission on report level, but always on folder level.
-in case large number of granted users (e.g. >20) user domain groups instead individual permissions
-for consumer use role "Browse", for developers use Publisher/ReportBuilder, and for admin/owner use Content Manager role
