I had recently upgarded my Power BI Report Server and database to Jan 2019 version. Upon upgrade when configuring back to the same database, I had to delete the encrytion key for fresh key to install. But doing any refreshes scheduled for any reports stopped from doing so. I had to re-enter the credentials agian for it to refersh the data. Is it a common issue here?
Would this need to be done everytime I upgarde to new version?

So if you delete the encryption key and re-created none of your stored passwords will work any more which will probably break any scheduled refreshes you have. The key works sort of like a password, so the server now has no way of decrypting any of the stored credentials.
However the upgrade should not force you to re-create the key. I've upgraded 2 of our dev instances and neither of them required this. Having said that it's probably a good idea to back up your encryption key before doing any updates in future so that you can simple restore the existing key if you have any issues.
