Hi sbm_tekade - My first thought is try an reduce the scope of the comparison to smaller sub-set. The smaller set will be less memory intensive, so PBI Desktop or the Service can use memory more effectively. But without a more detail it is hard to provide advice.
Can I suggest add more detail to help. Eg what are the data sources, how big are the tables, what columns are you trying to compare. The answer will depend a lot on the answers to the above.
