There is no method to change import mode to DirectQuery mode in Power BI Desktop. In your scenario, you would need to re-create the whole reports in Power BI Desktop using DirectQuery mode, and you are able to refresh Power BI Embedded reports when connecting to data source with Direct Query mode.
When you connect to data source using Import mode, you have to refresh the Power BI Desktop file manually and re-import each time you have updated data as currently Power BI embedded doesn’t support refresh for import mode dataset. An idea about this issue has been submitted in this link, please vote it up.
