Please correct me if I wrongly understood your issue . You created a report in Desktop via Power Automate and then wanted to publish it to Service , but you got an error , right ?
According to the error message, the problem is with your credentials, can you make sure that your credentials are fine? If your data source data is updated, will the data be refreshed when you refresh it in Desktop?

So it is normally in June version Desktop and the last version of the Service? Can you provide us a normal screenshot ? Or you can provide us a pbix file(remove sensitive info) with normal result , so that we can reduce your issue easier .

Could not reproduce it in my side as far as my test.
Which embed senario did you use in this issue, I have tested embed in SharePoint online, embed in a website and publish to web, all of them work fine.
In addition, did this issue happen only in one broswer, whether you can try to use different broswers to check this issue again.

I did a simple test in my side but it worked fine.
Have you checked for other changes to the report, like it being deleted? If the app is deleted does republishing fix the problem?

This is my testing, I download the sample pbix file in power bi desktop and it still has "node" option. As the following you can see:
Are you encounter this issue in power bi desktop? What's your version? Except your current visual, if you create a new Sankey visual in another report page or even a new file, is there also no "node" option?

The issue is fixed in the latest version of Power BI Desktop .Now this thread will be closed.
I tested it in my June version Desktop , everything looks well . I will change the status to "Delivered" . If you still have problems with your test, please provide me with more information .

I tested it using the pbix file you provided . The problem you describe does exist, but when you interact with it, the problem disappears in a small way, and after that I switch fonts at will and the problem does not appear again .
In this case, it is recommended to enlarge the size of visual and reduce the font size appropriately, so that there will not be the situation you described.
