scheduled refresh breaks visual / relationships

I can publish reports from power bi desktop to power bi service. But scheduled refresh breaks the reports. There is no error message and it looks like refresh is successful. However only report with no relationships to other tables got updated. any other reports using a data set of two tables with relationship showed no data. I guess somehow the relationship got messed up on power bi service after refresh. I have disabled auto detect of relationship after data refresh. Any idea how to go from here? Thanks!
