Currently, we can download both PBIDesktop.exe and PBIDesktopRS.exe, what's the difference bwteen them from the product funcation points of view? Will them be merged into one? It is a little confusion now.

You have to use the RS version to publish reports to Power BI Report Server. That's the main difference, along with the fact that RS editions only come out about once a quarter versus the desktop is updated once a month.
Will they be merged into one? Honestly, I don't think so. I mean, it's possible but I really view Report Server and on-premises as a temporary thing, more of a stop gap to coddle cloud deniers while the world moves on without them. But I'm a cloud guy so...you know.
