The best thing to do is push the changes from pbix to the service, so yes please rename the pbix to.
Renaming on the service alone can cauze confusion and artifacts become out of synch.
When you rename the pbix it will create the new report and semantic model with the same name so all is aligned.

lmaltomari Yep rename the pbix and publish. After this, deleted the old files from the server and re-do any access permissions (should these be added directly to the file - rather than to a workspace). Finally you will need to republish the app (if you are using one).
