I like to name my layers in the Selection panel, but everytime I do, it puts a visual title on the item which I then have to turn off. Is there a way to set it in my theme file to not automatically display the title?

Unfortunately, there’s currently no option to prevent the visual title from automatically adopting the name you assign in the Selection pane.
As a workaround, you can consider:
Set the Title background color to match the visual to reserve space for a custom label, and place a separate text box above it with your desired title.

I'd like to also turn off automatic background colors for grouped items.

Formatting options only apply at the visual level.
When you group visuals, the background color you're seeing applies only to the container area that holds the visuals, not to the content inside each visual. If you want to control background colors within the visuals (like chart areas or cards), you’ll need to configure them one by one inside each visual’s Format pane.
There’s currently no global setting to override internal background settings across grouped items.
