Sync Desktop with BI Service

Whenever you make a change in Desktop, you will need to publish to the Service to keep them in sync. That is a change in the report itself - not just a refresh. You can refresh the data manually in the Service, or, better yet, you can set the scheduled refresh to refresh the data automatically.
If you edit the report in the Service, you will need to download it again to desktop.
Basically, desktop and Service do not sync in the report level unless you do it manually. As for refreshing the data, in a normal situation, the Service does the automatic refreshing and the Service always has the latest and greatest data.
Why it ask are you sure to overwrite when I do any changes and publish?

It will ask you to overwrite because there is already a version on the Service. So, that makes sense. As a friendly reminder, you do not need to refresh and publish the file in desktop regularly as you can just have teh Service doing the Scheduled Refresh. You only need to publish from Desktop to the Service when you make a change to the report (like a visual, or a new tab).
