In the July release notes for Power BI Desktop, they said: "With this month’s update, all visual properties can be formatted through theming, with the exception of properties that require data in advanced (e.g. data colors)."
What about the "Visual Header" card? Can I use a custom theme .json file to set the many visual header properties? It does not seem to be documented anywhere.

Based on my test, it is not possible to use custom theme .json file to set many visual header properties. And it is impossible to set visual header for single chart in the json file. I would recommend you submit an feature request about this issue in Power BI ideas forum.
