Powerbi desktop does not support settings for schedule refresh of the model, so it is configured via the dataset on the service.
it is a lot of work to set up schedules , Q&A etc. however , when a dataset is changed in the desktop and needs to be republished, it will set all the service settings back to the initial/blank.
Consider this as a bug.

it seems to be working, i might did not refresh a webpage well or a cache kicked in.
settings seem to stay after a republish of a desktop report/set.
@plansis , If you are PPU or premium customer consider the deployment pipeline. In the Test and Production instance, the setting will be saved.
As of now in for Licsense deployment pipeline is not supported
