My organization has used the Project Online Content Pack for Power BI, but we are now having problems with creating dashboards using custom lists that we have created in the Project Site. For some reason we cannot bring in the data from all the Project Sites in the organization's portfolio.

Could you please share more details of you issue? such as screen shot of error message.
I tried using the steps from https://social.technet.microsoft.com/wiki/contents/articles/40040.power-bi-two-way-to-get-data-from-... and it worked as expected. I used the Get SharePoint List/Library using SharePoint List Connection instructions.
My problem is that I need to report on the decision lists across multiple projects in Project Online, which is like the Risk and Issues lists that are included in the Project Online content pack dashboard.
