When applying conditional formatting to a shape, the default theme color flashes before showing the correct color. The top image shows how the shape looks when it's loading while the bottom one shows how it looks when it's completely load.
The conditional formatting applied is based on a field value. This field value is a measure that only contains a hex color code:

@mariamartinez , conditional formatting will apply after the loading of visual or during the processing. If that is happening it should be correct
Yes, but the user can see the orange color before the gray one is loaded. It doesn't look good and it's quite confusing to the user.

As you already have theme. Otherwise The workaround could be to have similar color in theme
