CFOWood I am not entirely sure this will work but worth trying. Instead of going through option of duplicating your queries can you first in power bi desktop go to File -> Options and Settings -> Options -> Security -> untick require user approval for new native database queries -> OK. Then import all your queries and merge them as you're trying to do and Close & Apply.
If that doesn't work then under Privacy -> Always ignore privacy levels and under Current File -> Privacy -> Ignore option.
I can't remember for sure but I feel I have run into similar problem before and one of this trick worked for me.
