I created a new table with the GENERATE function to have a cartesian product of dates and user ids, to help with issues I had regarding some relations and filtering.
This table has relations with user activity (related by user id), date table (related by date), user table (related by user id) and user submissions (related by user id). This newly generated table has about 7,2k rows, 2 columns, if that matters anyhow.
I get the well known alert "There are pending changes in your queries that haven't been applied", but whenever I try to apply those changes, the window for "Apply query changes" pops up for about a second, followed by the window containing "Working on it" that disappears even faster.
The changes have not been applied, the yellow alert remains and trying to apply the changes in query editor doesn't work either, same results. Additionally, the relations for the new table are not working properly, so disregarding the alert is not an option.
How and why does it not apply the changes and what can I do to force it?

the GENERATE function is a DAX function.
i assume you create a table outside the Power query, What steps are applied in your Power query?
If your data source is connect to Power BI via direct query or live connection, then any transformation in Power query which doesn't support can't apply into data model.

Just wanted to check if you are on the latest Power BI Desktop version or not.
Also, did you try disabling the following option:
File -> Options & settings -> Options -> Preview Features -> Stored dataset using enhanced metadata format
Now apply chnages and see if it works.

I have the latest version of Power BI Desktop. The settings you recommended were already in place, turning them on (+restart) and turning them off again (+ restart) did not fix the issue.
