Hi, I am trying to get the column subtotal of my matrix to display the sum of all percentages within the subcategory. For instance, in the bottom picture, the second column should be 0.25%, not 100%.

According to your description, you want to get the subtotal percentage in a Power BI matrix.
Here are the steps you can refer to :
(1)This is my test data and my understanding for your need:
(2)We can create a measure like this:
Measure = IF( ISINSCOPE('Table'[SubType]) , DIVIDE( SUM('Table'[Value]) , CALCULATE( SUM('Table'[Value]) , ALL('Table'[SubType]))), DIVIDE(SUM('Table'[Value]), CALCULATE( SUM('Table'[Value]) , ALL('Table'[Type]))))
Then we can put this measure on the visual and we can get the result like this:
