I have tested it again, create a composite model pbix file and then download it from power bi service, it still could delete the directquery table.
you may try these two way as below:
1. use a previous version power bi desktop to have a test.

2. try to use Tabular Editor in power bi desktop to get it.
if still have problem, please share your sample pbix file for us have a test.
